Quadratic Optimization to Identify Highly Heritable Quantitative Traits from Complex Disease Features

چکیده
Identifying genetic variation underlying a complex disease is important. Many complex diseases have heterogeneous phenotypes and are products of a variety of genetic and environmental factors acting in concert. Deriving highly heritable quantitative traits of a complex disease can improve the identification of genetic risk of the disease. The most sophisticated methods so far perform unsupervised cluster analysis on phenotypic features; and then a quantitative trait is derived based on each resultant cluster. Heritability is estimated to assess the validity of the derived quantitative traits. However, none of these methods explicitly maximize the heritability of the derived traits. We propose a quadratic optimization approach that directly utilizes heritability as an objective during the derivation of quantitative traits of a disease. This method maximizes an objective function that is formulated by decomposing the traditional maximum likelihood method for estimating heritability of a quantitative trait. We demonstrate the effectiveness of the proposed method in finding a trait with high heritability on synthetic data. We also apply our algorithm to identify highly heritable traits of complex human behavior disorders, such as opioid use disorder and cocaine use disorders. Our approach outperforms standard cluster analysis methods to identify highly heritable traits of opioid use and cocaine use.

An Effective Method to Identify Heritable Components from Multivariate Phenotypes.
Multivariate phenotypes may be characterized collectively by a variety of low level traits, such as in the diagnosis of a disease that relies on multiple disease indicators. Such multivariate phenotypes are often used in genetic association studies. If highly heritable components of a multivariate phenotype can be identified, it can maximize the likelihood of finding genetic associations. Exist...
متن کاملThe landscape of genetic complexity across 5,700 gene expression traits in yeast.
Many studies have identified quantitative trait loci (QTLs) that contribute to continuous variation in heritable traits of interest. However, general principles regarding the distribution of QTL numbers, effect sizes, and combined effects of multiple QTLs remain to be elucidated. Here, we characterize complex genetics underlying inheritance of thousands of transcript levels in a cross between t...

Brain oscillations provide a rich source of potentially useful endophenotypes (intermediate phenotypes) for psychiatric genetics, as they represent important correlates of human information processing and are associated with fundamental processes from perception to cognition. These oscillations are highly heritable, are modulated by genes controlling neurotransmitters in the brain, and provide ...
متن کاملGenome-wide association study identifies two major loci affecting calving ease and growth-related traits in cattle.
Identifying quantitative trait loci (QTL) underlying complex, low-heritability traits is notoriously difficult. Prototypical for such traits, calving ease is an important breeding objective of cattle (Bos taurus)-improving programs. To identify QTL underlying calving ease, we performed a genome-wide association study using estimated breeding values (EBVs) as highly heritable phenotypes for pate...
متن کاملMolecular phenotypes that are causal to complex traits can have low heritability and are expected to have small influence
Work on genetic makeup of complex traits has led to some unexpected findings. Molecular trait heritability estimates have consistently been lower than those of common diseases, even though it is intuitively expected that the genotype signal weakens as it becomes more dissociated from DNA. Further, results from very large studies have not been sufficient to explain most of the heritable signal, ...
